NOTES ON THE REMASTER: I have attempted to provide a running count of all kills and pickups, including totals for health packs, chocolates, sellable items, and cash, as well as notebook entries, which are needed for some achievements/trophies. If I've missed any, I do apologize. Please let me know if you discover anything not mentioned here. These guides are based on classic tank controls, but I hope they will be useful for those using modern controls.

TRAP-LINED TUNNEL: Follow the tunnel to the top of a slope. Approach carefully at a walk. If Lara slides down the middle, the retracting spikes pop out and skewer her. Instead, slide down on the left side and jump just before the first set of spikes to land on the stone ledge jutting out from the wall. Walk to the far edge and take a standing jump to clear the lava pit and second set of horizontal spikes and land in the tunnel below with little to no health loss. (screenshots)
THE ALCHEMIST'S LAB (lower level): Enter the laboratory, quick-save, then pull the lever near the dangling cage. This opens the grate below the dangling cage, as well as the trapdoor at the top of the ladder near the entrance, and spawns 2 undead knights (1-2) on the raised dais behind you. The pit below the cage contains boiling water. So take care not to fall in as you fight the knights, or Lara will be killed instantly. (screenshots)
As usual, you can knock each knight down twice, using guns or melee attacks, to destroy them permanently. But, if you're after the achievement/trophy "This Is Lara!", you'll need to send them both into the pit below the cage. (I believe you can also knock them into the circular pool in the next room, but I have not tried this.) I found it helpful to move around to the opposite side of the pit from the lever, since there's more room to maneuver here. Position Lara close to the edge of the pit. Wait for one of them to move in behind you. Backflip over him, to position the knight between Lara and the pit. Then use melee attacks to knock him back until he falls in. Repeat for the second knight. These are the last two knights (16-17/17) in the game. If you've knocked them all into pits, the achievement/trophy will unlock here. (screenshots)
NOTES: When going for the achievement/trophy, it may help to knock one of the knights down, to immobilize him while you deal with the other one. Just take care not to subdue either of them twice, since this will destroy them and you'll have to start over. If they gang up on you, don't be afraid to heal during the fight. If you're running low on health items, you can unlock the achievement/trophy, then reload and destroy the knights from a safe distance with weapons. The game is almost over, and these are the last enemies you'll be fighting with guns, so there's no need to conserve ammo. Or, if you don't care about kills and achievements, you can collect the health pack and phial (below), then pull the lever and just avoid the knights as you complete your business here.
IMPORTANT: Do not attempt to climb down into the pit below the cage. It is possible to hang from the edge, drop to grab the rough wall below and then backflip to grab the edge of the small opening. But if you do this, Lara will be stuck there. You cannot get out of that small opening without falling into the boiling water. You'll be able to reach the opening later in a different way.
When the coast is clear, examine the open book on one of the worktables to unlock 5 more notebook entries (56-60/62), detailing Eckhardt's attempts to revive the Nephilim and defeat the Lux Veritatis. (See the separate page on Von Croy's Notebook for details.) Then climb the stone steps to the dais above the lever. At the back of this raised area is a wooden platform. Go around to the left side of it and crawl underneath to get a small medipack (1). Crawl through to the other side and take ALCHEMIC PHIAL #1 (purified oxygen) (2) from the worktable in the corner. THE ALCHEMIST'S LAB (upper level): Climb the ladder near the entrance to reach the high walkway. Dismount, turn right and head toward the end of the room above the dais. There's a large health pack (3) on the horizontal beam against the far wall. Stand facing it, take a few steps back from the railing and then jump forward to grab the beam. Pull up and take the health pack. Turn around. Then angle Lara a bit to the left before taking a short hop down to the walkway. (If you jump straight forward from where you got the health pack, Lara will overshoot the walkway and fall to the floor.) (screenshots)
NOTE: If you found all of the health items in the game, the "Tactical Medicine" achievement/trophy should pop when you take this one.
Move around to the front of the curved, wooden structure. Place ALCHEMIC PHIAL #1 in the receptacle. Then return to the top of the ladder. Take a few steps back from the railing and jump on top of the cage. Step on the trapdoor to the right of the rope and fall through into the cage. (screenshots)
Before picking up ALCHEMIC PHIAL #2 (purified hydrogen) (4), position Lara so she's facing the wall of the cage below the trapdoor (i.e., entrance and ladder to her right). Save the game and then pick up the phial. When you do, the cage begins to sink into the boiling pool. Quickly climb the cage wall. When Lara reaches the opening, climb to the left so her feet are on the dangling trapdoor. Then climb on top of the cage before it submerges. If you're too slow, Lara will die. (screenshots)
When the cage sinks to its lowest position, take care to avoid the open trapdoor as you climb into the small niche on the wall of the pit. Pick up ALCHEMIC PHIAL #3 (purified salt) (5). Turn around, crawl to the opening, and press Forward to somersault out onto the top of the cage. Then climb any of the rough walls lining the pit. Lara won't climb past the rim, so press Jump to backflip out of the hole. (screenshots)
THE ALCHEMIST'S LAB (lower level): Place ALCHEMIC PHIAL #2 in the receptacle at the top of the wooden steps on the dais. Then follow the short hallway on the other side of the lab to a small room with a circular pit of boiling water. (Take care not to fall in.) Place ALCHEMIC PHIAL #3 in the third receptacle. Cutscene: When all three phials have been used, a glowing substance flows into the pool, magically cooling it.
Now Lara can jump into the circular pool. Swim down and take Eckhardt's PERIAPT SHARD (6) from the underwater pedestal. Along with Kurtis's shards, we now have three, enough to burn with righteous light and confine evil—at least according to the Ancient Wisdom. Taking the shard also opens the exit. Return to the surface and follow the hallway back to the lab. (screenshots)
NOTE: Examine the open book on the worktable, if you didn't do so before, to unlock 5 more notebook entries. Once you leave this room, you can't return.
When you're ready to confront Eckhardt, step through the gate and slide down a long sloping tunnel. At the bottom, open the doors to enter the Black Alchemist's inner sanctum. (screenshots)
FINAL BATTLE ARENA: Save in a new slot. Then approach the center of the room.
Cutscene: Lara spots Eckhardt on a high ledge, doing his best Dr. Frankenstein imitation as he starts the process of reviving The Sleeper. First he combines the five metal pieces from the Obscura Paintings to form the Sanglyph, a golden disk inlaid with cryptic symbols. As he does this, electricity courses through his body and the mechanism at the center of the room is activated, lowering The Sleeper. As Eckhardt goes on about his own greatness and his plans to create "Hell on earth," Lara fires off a few shots. He deflects one bullet with the Sanglyph and then dodges behind a pillar. Then, to prove she doesn't take his boasts about being immortal too seriously, Lara shows him one of the Periapt Shards. He leaps down next to her and the battle begins.
FIGHTING ECKHARDT: As soon as the cutscene ends, you'll see the notification for the penultimate notebook entry (61/62): "Use all three shards to destroy Eckhardt." Read it then quickly return to the fight. (Again, all entries are tracked under Von Croy's Notebook.) Quick-save periodically during the fight if things are going well. But do not overwrite your manual save before entering the arena. You may need it if things go sideways.
There are two possible achievements/trophies here: "Shut Him Up" requires you to defeat Eckhardt by any means necessary. For "Great Work," you must beat him without ducking/crawling or taking any damage. I'd suggest doing a test run just to get a feel for the sequence. Then, reload and try the challenge.
In the classic game you could cheese this fight by commando crawling under Eckhardt's energy and fire attacks. In the remaster so you can avoid some of them, but some always seem to hit Lara. So, even if you're not after the achievement/trophy, I suggest following the same basic strategy. If you don't mind taking a little damage, just heal as needed and move on, and you'll soon beat him. As always, my suggestions are based on the classic tank controls, so you'll need to modify them somewhat if you're using modern controls.
PHASE ONE: The arena is set up with Lara in the middle of a metal grate and Eckhardt (3) outside the circle, beyond an impenetrable forcefield, which will zap Lara if she touches it.
Cutscene: Eckhardt keels over, and Lara stabs him with one of the Periapt Shards, reducing his health by a third. The injured Eckhardt then flies up out of the arena, and the fight continues.
PHASE TWO: Locate Eckhardt outside the circle and position Lara on the opposite side of the arena from him, but not too close to the forcefield. (screenshots)
This time, Eckhardt may start by casting a wave of fire, similar to the electrical attack he used earlier. Some of these will roll along the floor. Some will fan out a few feet above the floor. Or, he may begin by pounding the floor, setting off a rain of boulders from above. There will be 6 attacks in all, a random combination of these two types. Watch him and react accordingly.
Cutscene: Lara uses a second shard to stab Eckhardt, stealing another third of his health, and causing a mighty tantrum.
He then flies up to the ceiling again, drops down outside the forcefield, and the third round begins. (screenshots)
PHASE THREE: The third phase of the fight will include six attacks, a random mix of electric energy waves and falling rocks. If you face Eckhardt, then backflip away to put some distance between him and Lara, you can watch him and react to whatever he unleashes. (screenshots)
Defeating Eckhardt and his various clones counts as one official kill. The achievement/trophy "Shut Him Up" unlocks at the beginning of the next cutscene. If you managed to defeat Eckhardt without crouching, crawling, or taking damage, "Great Work" will unlock simultaneously.
Cutscenes: After Lara beats the third version of Eckhardt, he sinks to the ground, all but defeated. Lara closes in, final shard at the ready, only to be ambushed by Karel. He grabs the shard. Eckhardt orders Karel to kill Lara, but Karel has other plans. He stabs Eckhardt in the head with the shard.
Apparently Eckhardt wasn't really the evil mastermind he imagined himself to be. Karel tells Lara that he, himself, was really the one pulling the strings. He then reveals himself to be a Nephilim. As he tries to convince Lara that he's been helping her all along, he undergoes a series of transformations—Bouchard, Luddick, even Kurtis Trent—before returning to his Nephilim form. Even the unflappable Lara Croft is a bit unsettled by all of this.
Karel explains that the Nephilim have only ever been trying to survive and asks her to join him in building a benign new order. But the symbol on his palm reminds Lara of her mentor's murder.
Lara flashes back once more on Von Croy's killing. This time, she recalls everything. When Eckhardt demands to know why Von Croy hasn't brought him the Obscura Painting, Von Croy answers that going after it would be too dangerous...but Lara could do it. As in Lara's previous memories, Eckhardt kills Von Croy, but this time Lara recalls more. Eckhardt transforms into Karel as he crushes Werner's glasses. "You humans break so easily," he mutters. The last thing Lara sees is the symbol on his palm.
Back in the present time, the camera once more focuses on the symbol on Karel's hand. "You killed Von Croy," Lara accuses. Karel replies, "Stupid mortal! So be it!" Then he begins to glow and takes off into the air.
DESTROYING THE SLEEPER: Now you must beat Karel (4), but since he's an actual angel, he cannot be killed directly. You'll have to make your way up to the suspended Sleeper to set things in motion. First run or crawl to Eckhardt's body. (Karel's green energy bolts will rarely hit Lara if she's crawling.) Pick up ECKHARDT'S GLOVE (7). When you do, your notebook is updated (62/62): "Use the Glove to destroy The Sleeper." (Again, this page on Von Croy's Notebook lists all entries.) (screenshots)
NOTE: If you have collected and read all 62 notebook entries, the "Memento Mori" achievement/trophy should unlock here. If you have 62, but the achievement doesn't pop, you probably just forgot to examine one of them. Try paging through all of the entries, and it should happen. (screenshot)
Now head for the pillar to the left of the one supporting Eckhardt's body. On the back of this pillar is a control panel. Press Action to use ECKHARDT'S GLOVE to lower a pair of ladders. Run or crawl to the nearer of the two ladders (just to the left of the glove receptacle) and climb to the first-level walkway surrounding the arena. At the top of the ladder, turn left and follow the walkway to another ladder leading up to the next level. Again, you can run or sprint to avoid Karel's blasts. (Or, if you're very low on health, commando crawl to avoid taking damage. Climb to the second level. (screenshots)
The second-level walkway has a wide gap to the right. You can make it across using a sprinting jump, but if you try and do a regular running jump and grab, Karel will probably zap Lara, causing her to fall before she can pull up. You may be better off running (or crawling) around the long way, to the left, to reach the opposite end. The ladder from the second to the third level is on the back of the support column just beyond Eckhardt's pentagram-inscribed control panel. Climb up. (screenshots)
On the third level, either take a carefully angled running jump across the wide gap on the right, risking a fall if Karel hits Lara with an energy bolt. Or, run/crawl the long way around to the left to where the walkway juts out toward The Sleeper. Take a running jump toward it. (screenshots)
Final Cinematics: Lara clings to the legs of the hibernating Nephilim. She places the Sanglyph against The Sleeper's leg, then swings down to the ground and runs to safety as The Sleeper begins to glow with a blinding light. A beam of light lances downward, impaling Karel then engulfing everything in the room.
After a few moments, Lara, looking a little worse for wear, emerges into the arena where Kurtis fought Boaz. She moves toward the pool of blood in the middle of the floor and retrieves Kurtis's Chirugai. The weapon vibrates, and the blades along its edge extend. Lara has to struggle a bit to hold onto it as it spins her around, pointing the way into a shadowy tunnel. Her lips curve up in a subtle smile. Then she walks off into the darkness.
After the credits roll, the final statistics screen pops up, and the "Feel Stronger Now" achievement/trophy unlocks.
