The exact configuration of the Marks of Set may vary. That is, there are always the same number of Marks in each phase of the battle, but they may be arranged differently relative to the mirrors.

For example, in the first phase, there will be 2 Marks but they may be on the left, right, near, or far side of the boss, as shown below. So if you're referring to my screenshots, be sure to take into account the orientation of the Marks in your game in order to arrange the mirrors correctly.

Here the first 2 Marks appear on the left.

So you'll need to position the ball on the pad between the Marks. Then stand near one of the mirrors diagonally opposite the one that is raised and shoot the marks as shown.

Here the first two Marks appear behind the boss.

So you'll need to position the ball on the pad between them. Then stand near one of the mirrors diagonally opposite the one that is raised and shoot the marks as shown.

In this instance of the fight, the first two Marks appear close to the entrance.

So you'll place the ball on the pad between them, stand near one of the mirrors diagonally opposite the one that is raised, and shoot the marks as shown.

I haven't yet seen the 2 Marks appear on the right, but I can only assume it's possible.
